We formulate a prior distribution for the energy function of stationary binary Markov random fields (MRFs) defined on a rectangular lattice. In the prior we assign distributions to all parts of the energy function. In particular we define priors for the neighbourhood structure of the MRF, what interactions to include in the model, and for potential values. We define a reversible jump Markov chain Monte Carlo (RJMCMC) procedure to simulate from the corresponding posterior distribution when conditioned to an observed scene. Thereby we are able to learn both the neighbourhood structure and the parametric form of the MRF from the observed scene. We circumvent evaluations of the intractable normalising constant of the MRF when running the RJMCMC algorithm by adopting a previously defined approximate auxiliary variable algorithm. We demonstrate the usefulness of our prior in two simulation examples and one real data example.  相似文献

Markov random fields (MRFs) express spatial dependence through conditional distributions, although their stochastic behavior is defined by their joint distribution. These joint distributions are typically difficult to obtain in closed form, the problem being a normalizing constant that is a function of unknown parameters. The Gaussian MRF (or conditional autoregressive model) is one case where the normalizing constant is available in closed form; however, when sample sizes are moderate to large (thousands to tens of thousands), and beyond, its computation can be problematic. Because the conditional autoregressive (CAR) model is often used for spatial-data modeling, we develop likelihood-inference methodology for this model in situations where the sample size is too large for its normalizing constant to be computed directly. In particular, we use simulation methodology to obtain maximum likelihood estimators of mean, variance, and spatial-depencence parameters (including their asymptotic variances and covariances) of CAR models.  相似文献

We consider intrinsic autoregression models at multiple resolutions. Firstly, we describe a method to construct a class of approximately coherent Markov random fields (MRF) at different scales, overcoming the problem that the marginal Gaussian MRF is not, in general, a MRF with respect to any non-trivial neighbourhood structure. This is based on the approximation of non-Markov Gaussian fields as Gaussian MRFs and is optimal according to different theoretic notions such as Kullback–Leibler divergence. We extend the method to intrinsic autoregressions providing a novel multi-resolution framework.  相似文献

We introduce a class of spatial random effects models that have Markov random fields (MRF) as latent processes. Calculating the maximum likelihood estimates of unknown parameters in SREs is extremely difficult, because the normalizing factors of MRFs and additional integrations from unobserved random effects are computationally prohibitive. We propose a stochastic approximation expectation-maximization (SAEM) algorithm to maximize the likelihood functions of spatial random effects models. The SAEM algorithm integrates recent improvements in stochastic approximation algorithms; it also includes components of the Newton-Raphson algorithm and the expectation-maximization (EM) gradient algorithm. The convergence of the SAEM algorithm is guaranteed under some mild conditions. We apply the SAEM algorithm to three examples that are representative of real-world applications: a state space model, a noisy Ising model, and segmenting magnetic resonance images (MRI) of the human brain. The SAEM algorithm gives satisfactory results in finding the maximum likelihood estimate of spatial random effects models in each of these instances.  相似文献

Summary.  As biological knowledge accumulates rapidly, gene networks encoding genomewide gene–gene interactions have been constructed. As an improvement over the standard mixture model that tests all the genes identically and independently distributed a priori , Wei and co-workers have proposed modelling a gene network as a discrete or Gaussian Markov random field (MRF) in a mixture model to analyse genomic data. However, how these methods compare in practical applications is not well understood and this is the aim here. We also propose two novel constraints in prior specifications for the Gaussian MRF model and a fully Bayesian approach to the discrete MRF model. We assess the accuracy of estimating the false discovery rate by posterior probabilities in the context of MRF models. Applications to a chromatin immuno-precipitation–chip data set and simulated data show that the modified Gaussian MRF models have superior performance compared with other models, and both MRF-based mixture models, with reasonable robustness to misspecified gene networks, outperform the standard mixture model.  相似文献

This paper describes a Bayesian approach to modelling carcinogenity in animal studies where the data consist of counts of the number of tumours present over time. It compares two autoregressive hidden Markov models. One of them models the transitions between three latent states: an inactive transient state, a multiplying state for increasing counts and a reducing state for decreasing counts. The second model introduces a fourth tied state to describe non‐zero observations that are neither increasing nor decreasing. Both these models can model the length of stay upon entry of a state. A discrete constant hazards waiting time distribution is used to model the time to onset of tumour growth. Our models describe between‐animal‐variability by a single hierarchy of random effects and the within‐animal variation by first‐order serial dependence. They can be extended to higher‐order serial dependence and multi‐level hierarchies. Analysis of data from animal experiments comparing the influence of two genes leads to conclusions that differ from those of Dunson (2000). The observed data likelihood defines an information criterion to assess the predictive properties of the three‐ and four‐state models. The deviance information criterion is appropriately defined for discrete parameters.  相似文献

The authors define a new semiparametric Archimedean copula family which has a flexible dependence structure. The generator of the family is a local interpolation of existing generators. It has locally‐defined dependence parameters. The authors present a penalized constrained least‐squares method to estimate and smooth these parameters. We introduce a Bayesian extension of the latent block model for model-based block clustering of data matrices. Our approach considers a block model where block parameters may be integrated out. The result is a posterior defined over the number of clusters in rows and columns and cluster memberships. The number of row and column clusters need not be known in advance as these are sampled along with cluster memberhips using Markov chain Monte Carlo. This differs from existing work on latent block models, where the number of clusters is assumed known or is chosen using some information criteria. We analyze both simulated and real data to validate the technique.  相似文献

Quantile regression models are a powerful tool for studying different points of the conditional distribution of univariate response variables. Their multivariate counterpart extension though is not straightforward, starting with the definition of multivariate quantiles. We propose here a flexible Bayesian quantile regression model when the response variable is multivariate, where we are able to define a structured additive framework for all predictor variables. We build on previous ideas considering a directional approach to define the quantiles of a response variable with multiple outputs, and we define noncrossing quantiles in every directional quantile model. We define a Markov chain Monte Carlo (MCMC) procedure for model estimation, where the noncrossing property is obtained considering a Gaussian process design to model the correlation between several quantile regression models. We illustrate the results of these models using two datasets: one on dimensions of inequality in the population, such as income and health; the second on scores of students in the Brazilian High School National Exam, considering three dimensions for the response variable.  相似文献

Hidden Markov models form an extension of mixture models which provides a flexible class of models exhibiting dependence and a possibly large degree of variability. We show how reversible jump Markov chain Monte Carlo techniques can be used to estimate the parameters as well as the number of components of a hidden Markov model in a Bayesian framework. We employ a mixture of zero-mean normal distributions as our main example and apply this model to three sets of data from finance, meteorology and geomagnetism.  相似文献

Summary.  We discuss the analysis of data from single-nucleotide polymorphism arrays comparing tumour and normal tissues. The data consist of sequences of indicators for loss of heterozygosity (LOH) and involve three nested levels of repetition: chromosomes for a given patient, regions within chromosomes and single-nucleotide polymorphisms nested within regions. We propose to analyse these data by using a semiparametric model for multilevel repeated binary data. At the top level of the hierarchy we assume a sampling model for the observed binary LOH sequences that arises from a partial exchangeability argument. This implies a mixture of Markov chains model. The mixture is defined with respect to the Markov transition probabilities. We assume a non-parametric prior for the random-mixing measure. The resulting model takes the form of a semiparametric random-effects model with the matrix of transition probabilities being the random effects. The model includes appropriate dependence assumptions for the two remaining levels of the hierarchy, i.e. for regions within chromosomes and for chromosomes within patient. We use the model to identify regions of increased LOH in a data set coming from a study of treatment-related leukaemia in children with an initial cancer diagnostic. The model successfully identifies the desired regions and performs well compared with other available alternatives.  相似文献

We propose a new model for multivariate Markov chains of order one or higher on the basis of the mixture transition distribution (MTD) model. We call it the MTD‐Probit. The proposed model presents two attractive features: it is completely free of constraints, thereby facilitating the estimation procedure, and it is more precise at estimating the transition probabilities of a multivariate or higher‐order Markov chain than the standard MTD model.  相似文献

We pro¬pose a simple hidden Markow model for these realizations in which the the predicted distribution of the next future observation given the past is easily computed. The hidden or unobservable set of parameters is assumed to have a Markov structure of a special type. This paper is about object deformations observed throughout a sequence of images. We present a statistical framework in which the observed images are defined as noisy realizations of a randomly deformed template image. In this framework, we focus on the problem of the estimation of parameters related to the template and deformations. Our main motivation is the construction of estimation framework and algorithm which can be applied to short sequences of complex and highly-dimensional images. The originality of our approach lies in the representations of the template and deformations, which are defined on a common triangulated domain, adapted to the geometry of the observed images. In this way, we have joint representations of the template and deformations which are compact and parsimonious. Using such representations, we are able to drastically reduce the number of parameters in the model. Besides, we adapt to our framework the Stochastic Approximation EM algorithm combined with a Markov Chain Monte Carlo procedure which was proposed in 2004 by Kuhn and Lavielle. Our implementation of this algorithm takes advantage of some properties which are specific to our framework. More precisely, we use the Markovian properties of deformations to build an efficient simulation strategy based on a Metropolis-Hasting-Within-Gibbs sampler. Finally, we present some experiments on sequences of medical images and synthetic data.  相似文献

Bayesian methods are often used to reduce the sample sizes and/or increase the power of clinical trials. The right choice of the prior distribution is a critical step in Bayesian modeling. If the prior not completely specified, historical data may be used to estimate it. In the empirical Bayesian analysis, the resulting prior can be used to produce the posterior distribution. In this paper, we describe a Bayesian Poisson model with a conjugate Gamma prior. The parameters of Gamma distribution are estimated in the empirical Bayesian framework under two estimation schemes. The straightforward numerical search for the maximum likelihood (ML) solution using the marginal negative binomial distribution is unfeasible occasionally. We propose a simplification to the maximization procedure. The Markov Chain Monte Carlo method is used to create a set of Poisson parameters from the historical count data. These Poisson parameters are used to uniquely define the Gamma likelihood function. Easily computable approximation formulae may be used to find the ML estimations for the parameters of gamma distribution. For the sample size calculations, the ML solution is replaced by its upper confidence limit to reflect an incomplete exchangeability of historical trials as opposed to current studies. The exchangeability is measured by the confidence interval for the historical rate of the events. With this prior, the formula for the sample size calculation is completely defined. Summary. A Bayesian method for segmenting weed and crop textures is described and implemented. The work forms part of a project to identify weeds and crops in images so that selective crop spraying can be carried out. An image is subdivided into blocks and each block is modelled as a single texture. The number of different textures in the image is assumed unknown. A hierarchical Bayesian procedure is used where the texture labels have a Potts model (colour Ising Markov random field) prior and the pixels within a block are distributed according to a Gaussian Markov random field, with the parameters dependent on the type of texture. We simulate from the posterior distribution by using a reversible jump Metropolis–Hastings algorithm, where the number of different texture components is allowed to vary. The methodology is applied to a simulated image and then we carry out texture segmentation on the weed and crop images that motivated the work.  相似文献

Hidden Markov models (HMMs) have been shown to be a flexible tool for modelling complex biological processes. However, choosing the number of hidden states remains an open question and the inclusion of random effects also deserves more research, as it is a recent addition to the fixed-effect HMM in many application fields. We present a Bayesian mixed HMM with an unknown number of hidden states and fixed covariates. The model is fitted using reversible-jump Markov chain Monte Carlo, avoiding the need to select the number of hidden states. We show through simulations that the estimations produced are more precise than those from a fixed-effect HMM and illustrate its practical application to the analysis of DNA copy number data, a field where HMMs are widely used.  相似文献

With reference to a specific dataset, we consider how to perform a flexible non‐parametric Bayesian analysis of an inhomogeneous point pattern modelled by a Markov point process, with a location‐dependent first‐order term and pairwise interaction only. A priori we assume that the first‐order term is a shot noise process, and that the interaction function for a pair of points depends only on the distance between the two points and is a piecewise linear function modelled by a marked Poisson process. Simulation of the resulting posterior distribution using a Metropolis–Hastings algorithm in the ‘conventional’ way involves evaluating ratios of unknown normalizing constants. We avoid this problem by applying a recently introduced auxiliary variable technique. In the present setting, the auxiliary variable used is an example of a partially ordered Markov point process model.  相似文献

The authors consider the optimal design of sampling schedules for binary sequence data. They propose an approach which allows a variety of goals to be reflected in the utility function by including deterministic sampling cost, a term related to prediction, and if relevant, a term related to learning about a treatment effect To this end, they use a nonparametric probability model relying on a minimal number of assumptions. They show how their assumption of partial exchangeability for the binary sequence of data allows the sampling distribution to be written as a mixture of homogeneous Markov chains of order k.
